I download a .mkv, convert it to .ts via tsmuxer.
I edit the video in tsdoctor, but the subtitles "disappear"; pain in the ass!!

What kind of subtitles the MKV has? Subtiles have different formats like DVD, DVB, SRT, etc.
At what point the subtitles dissapear? I would guess that tsmuxer was not able to import the subtitles into the ts file.
SRT subtitles.
The TS Container can only include DVB Subtitles or Subtitles in the Teletext (according to the specification).
Other subtitles need to be loaded in from the video player you are using.
The VLC Media Player doesn't play TS Streams + .srt files though (an old unfixed bug)
If you want to use srt then switch back to MKV after editing it.
Or find a way to convert those subtitles into DVB Subtitles and mux them back together with the video after remuxing the video itself to ts.
